I'm not familiar with Motionbox, but if they do not support MP4 and MKV containers (ie only AVI), you will need to either use HandBrake 0.9.3 or another tool besides HandBrake.

I am confused as to why you are working directly with the VOBs and not the source DVD, from which chapters and other important data are derived from the IFO files.

I would expect FAAC to fall between Nero AAC and MP3, depending on bitrate. Anything above 160kbps ABR is unachievable with FAAC (obviously).

CoreAudio AAC I'd expect to be quite competitive with Nero AAC, largely owing to the latter's lack of updates in over a year.

MP4 and MKV are both containers, not codecs, so they have no impact on quality (only the features supported - for instance, DTS can only be directly embedded in MKV). The choice is usually one of personal preference combined with target device compatibility (a lot more devices today support MP4 than...

"Your" Applications folder is ~/Applications, you should copy the VLC binary to /Applications (the system Applications folder).

HandBrake does not convert DTS to AC3. It can pass AC3 through in MP4 containers and additionally pass DTS through in MKV.

They are JPG images embedded in the file. The format has not been fully reverse-engineered and is considered low priority by current developers.

Wider than _what_? What is your objective here? Even using a TV-out cable on a 5G, the max horizontal resolution is 640 pixels, anamorphic or no.

Without an activity log, it's difficult to say whether you are failing decryption (remember VLC must be in /Applications, not ~/Applications, and not in a subfolder!) or a region lock.

It's a clear bug in the WDTV code, there's no workaround possible with HandBrake (or any other encoding tool).

In fact, it's one of the reasons I don't own one right now.

Blues for a Red Planet has sync issues on the source that are masked by other issues - there is no way to get a coherent/synced rip of this with any tool without severe manual intervention.
