I had the exact same problem - but in reverse - The media libray had all of my mp4 and m4v files - but the xbox couldn't see the m4v files. Check your registry settings for the .mp4 setting under HKEY_Classes_Root - content type should be ;"Content Type"="video/mp4" If it says so...
