The PGS track is compressed in the zlib format in mkvmerge file, but uncompressed in the HandBrake one. That's interesting. I didn't know that was an option in mkv. Is there a reason you are choosing to encode to MPEG-2? If you don't require MPEG-2 for some player compatibility reason, you should use a more modern codec.
