Subtitles DO work in the later nightly builds. Select the Subtitles tab, click Add, Choose Foreign Audio Scan for Source and checkmark Forced Only and Burned In (or choose Default if you don't want just the forced subs)

I just did a second test and remuxing the file with mkvtoolnix does seem to resolve my issue. What's strang is not all of my conversions have that issue (though most do). Change it back to the old GUI and it works fine.
The latest SVN doesn't come with an old GUI; it's the new GUI only. Which minus this one issue I'm cool with. Just need that feature back and it's full steam ahead!

So that leads to problem, there is no way to save the Preset. Even if I created a new one and went to save the changes, normally you would right-click and select Save-Changes. I gave your settings a try and alas, similar issues existed. The scan lines went away but I’m noticing other artifacts :(

I’m convinced that whoever did the conversion I ran across is both a technical and magical wizard!

Peronsally I noticed increased encode times with the newer nightly builds. Maybe give that a shot and see if it improves any.

I’m familiar with the issues of black scenes in compressed video and this looks more than that to me; it's in nearly all parts of the episode (however the episode I’m picking on at the moment is a very dark episode). I'll see about putting up a snippet so you can see it yourself.
