When I rip a movie, I always use a constant RF value. When I rip a tv series, I usually use 600mb (higher if including multiple audio tracks). Change your Windows Explorer settings to show file extensions.

You renamed it from movie.m4v to movie.mp4.m4v since the extension was hidden.

The computer should remain responsive during encoding. In Activity Montior you can drop the priority of HandBrake to low.

A trivial shell script can do thousands of files at a time... look around the forum, there's plenty of examples.

When detelecine is active you'll see lines at the end of the activity log like

The rule of thumb is 6 points on RF will double or halve the size of the video track. So RF 26 would give you about 2GB total.

Try the nightly.

Don't use the Apple TV preset for iPad encoding; it's horribly inefficient to cope with the limitations of Apple TV. Download the nightly and use the iPad preset. Also I'd suggest constant quality encoding rather than fixed filesize; just adjust the Rate Factor to hit about the size you want.
