They're in the preset, so you can check on this yourself, but the Universal preset is best when you're trying to get maximum quality yet compatible with modern Apple devices. Using dynaflash's advanced string, I have been able to get atv-playable encodes of both standard DVD titles and HDTV streams with AAC/AC3 audio. Erm I stopped following your post after a bit, but the best option is to re-rip the DVD with a real ripper that isn't free and can deal with the more complicated protection schemes studios use.

In my very humble opinion, you're better off dealing with this in a way that allows you to mess with it more if the size is too small, or the subtitles aren't synched properly, or the subtitles are non-UTF8 and crashing QuickTime, etc. Subler very ably handles all these thanks to it's character pars...

For streaming? I'd pick something along the lines of an iPod preset then, which will keep the bitrate low. It depends on how much quality and time buffering your users will allow.
