You could try encoding to m4v container and see if that works.

Try opening the Blu Ray folder structure instead of the m2ts.

You may have been using different settings in the old version.

Any chance you could post a log of an old and new encode?

What iPad version do you have?

Try ripping to folder structure and see if that helps.

Passthrough will always be better than a lossy encode.

HB will not estimate file size.

If you use a fixed bit rate there are online calculators. If you use a variable bitrate my personal rule is that once your encode gets to about 25% then you can look at the file size and multiply by 4 to get you in the ballpark.
