Consider this - if you're working with a DVD source, you've already given up a lot of quality. 16 is overkill, given the source. 14 is asking for better rendition of the noise in the original.

You need DVD authoring software, if you expect to make a DVD that can play in a DVD player. Handbrake is not DVD authoring software.
The authoring software will either have to support one of the container types that allow MPEG2 video, or it will have to re-encode the output of Handbrake to MPEG2.

A thought - have you tried applying any noise filtering to the encode? Visually noisy sources will use more bandwidth to encode.

But, a 1920x1080 source, scaled to a 720 width, would be around 405 pixels high, which isn't 480. To "perfectly scale" to 720x480, it would have to be a 1440 width source. Does the GUI allow you to distort the picture shape that much, to turn a 16x9 into a 4:3? I know you can tell the CLI ...

You need to save your current settings in a preset for them to remain after you close Handbrake.

What jumps out at me is this line:
The decoder only returned 15 frames of video. The audio track was full length, which is why the resulting file has more audio.

And, if you installed this over an old version, did you remove any old queues first? Queue format changes between versions.

If you suspend a process not designed to be suspended (and the handbrake processes are NOT so designed), you will likely end up with an unrecoverable mess when you restart them.

The reason they're appearing as separate files is probably because they ARE separate files on the original disk. But, we can't know that yet, because you haven't shown us the actvity log from the rip.

For what it is worth, the old queue manager would generate CLI lines like this:
No quotes around the input path... no need, because there are no spaces or special characters.

Have you tried mapping the resource to a drive letter?
This may have been fixed, but the Windows CLI used to have an issue with files not on drive letters. The test would be to map \\mythtv\storage to, say, "M:", and see if "M:\videos\movie.mkv" works as an output file.

There is a setting you can give x264 to limit how many threads it starts, which will cut back on the number of cores running at 100%. If it is just this one file doing it, though, it would be unusual, unless it happens to be the first one you have that runs at 100% long enough to trip protection. Ha...
