Have you clicked on the "switch to defaults" button on the subtitle tab, made your changes, and saved the modified preset?

mkvmerge could be used to create an MKV file with all of the pieces, then ffmpeg could re-mux it into an MP4. Not an integrated solution like the others mentioned, but it is something available on all the operating systems.

Some subtitle types can't be put in an MP4 file. When you ask it to, they're burned in.

Logs tell us what you tried to do. Why wouldn't they be useful when you're asking what went wrong?

Have all other installations been completed? Many programs will tie up the installed programs information until you reboot the computer to complete any tasks that involve files that are running, so you can't start a new install.

If rebooting does not clear up the issue, report back, please.
