Try faster settings.
Search the forums, you'll find this question asked many times. At least provide some info on what settings you're using, and maybe someone can give you some suggestions.

Looks like you only have 1 audio track (AC3). I believe you have to have two audio tracks, with the first being AAC, and the second AC3, for the ATV2 to work properly. It should still play the AC3 track, if you're connected to a receiver that handles it.

This page on Mobile Read might help. According to this thread, the NOOK supports these video formats: Your NOOKcolor supports: • MPEG-4 Simple Profile up to 854x480 • H.263 up to 352x288 • H.264 Baseline profile up to 854x480 So, I would try the normal preset with the video size limited to 854x480....

1. if you're not changing the picture size, you leave the "Use Picture Size" option on 'None'
2. I generally always check the subtitle settings anyway. None of the presets I've created store the subtitle settings, so I assume they don't get saved.

I believe that's normal behavior for the Apple presets. You should always get an AAC track first, which will play in QuickTime and other apple devices, and AC3 second, which gets passed through to a receiver when played on the ATV.

My second question is in regard to audio passthrough. I notice that there is an AC3 passthrough option, but almost every video I have is low-bitrate AAC. As it's already a low bitrate, re-encoding it is undesirable, and my target format is AAC anyway... Is there any way I can just do a direct strea...

You need to use another tool, such as BDSup2Sub, to convert the Blu-Ray subtitles into vobsub format, which you can then burn into the video.
