It is highly unlikely the version you can find in your repository matches the one we build. mp4v2 forked recently. The version we use is hosted on google code. The original version is essentially unmaintained, thus the fork.

mkvmerge and HandBrake do not share any common upstream libraries. So the only common factors are theora and the players. My guess would be theora changed something in the video stream that conforms to spec, but was unexpected by those players. And since the most recent svn version of mplayer alread...

From your description, this must be an mplayer problem. You can create a file completely independently of HandBrake that demonstrates the problem. That makes it very unlikely that handbrake is the source of the problem. Also, I tried it with the latest svn version of mplayer and it works fine.

"Badly pressed" is code for intentionally obfuscated during the authoring process. Many studios use techniques designed to make it difficult to backup the media. So it's not surprising at all that they all behave the same.

There are fedora 11 rpms for the recent snapshot. If you are trying to run on CentOS, it probably isn't going to work. CentOS uses packages that are just too old.

Looks like the AppleTV preset is getting borked somehow. It would say "Custom" if the OP had changed it, correct? It shouldn't be setting quality to 100%.

Balrog on #handbrake reported having the second issue. He was able to work around it by deleting and re-creating the custom preset he was using. For him, the issue only occurred when using an old custom preset.

I already know exactly why this happens. 0.9.3 no longer works with more recent versions of libgtk. Nothing I can do about it. Upgrade to the recent snapshot.
