I'm out of the loop with what Plex offers, but if it hasn't changed, it only offers basic deinterlacers so Handbrake might offer a better option with making it progressive once and for all.

Unless something has changed in the way the logs are written, I don't see any subtitle stream in that transcoding job.
Also, looking at the mux: section of the log there are only two tracks.

If the playlist for the file includes that PSA, then MakeMKV will include it in the ripped file since MakeMKV doesn't know anything other than what the playlist says should be there.

AC3 Passthru is for AC3. If it's not AC3 then it is converted based on your settings.

Handbrake creates something of a log in the activity window. Even copying and pasting that into your post would have provided more information to help us to help you.

No, there is not an option in Handbrake to do this.
However, since you used the MKV container, it's a simple matter to use mkvtoolnix to open the Handbraked file, and set the subtitle setting to default.

MakeMKV isn't going to strip anything out of what it thinks it is supposed to rip. It doesn't edit.

Your AVI is invalid -- over the size limit for compliant AVIs. Remux to MKV or something with a tool you find on Google that will handle non-compliant AVIs. For the log, as far as I can recall, I just copied the log in the HB window and pasted it in a new PDF file .. That's it ! So what did I do wrong ? I will have to find out. Yes, I noticed that he was using Dropbox as a pastebin. It was not displaying in the browser, but came up as a file to download. Then it was a PDF that was numerous pages.
It seems to me, that it would be easier to just post a text document rather than a PDF.
Of course, that might just be me.
