Did you use the correct iPod preset (of whatever version of HB you used)?

Be a little more specific.
Open up one of the mp4s with quicktime, go to window and click info and tell us some stats of your files.

Caveats to this - -you *are* better off encoding for at least 320p (higher if the aspect ratio > 16:9) in some cases -- because the iTouch lets you zoom in on movies, a 320p encode lets makes sure you don't lose detail. I think you're going about this in entirely the wrong way. Restraining the number of CPUs a process uses is not a very flexible way of managing resources on a multiuser system. i doubt there's devices that can do > 480p (iPhone theoratical maximum) but < 720p.
