Be a little more specific.
Open up one of the mp4s with quicktime, go to window and click info and tell us some stats of your files.

Yep, we kept testing and testing and it wouldn't work... then someone got the bright idea to try importing an encode with a stik value (i.e. video type) other than 0 (movie) and viola! It's completely an iTunes "bug", which will probably be fixed whenever iTunes starts selling HD movies. ...

Caveats to this - -you *are* better off encoding for at least 320p (higher if the aspect ratio > 16:9) in some cases -- because the iTouch lets you zoom in on movies, a 320p encode lets makes sure you don't lose detail. i doubt there's devices that can do > 480p (iPhone theoratical maximum) but < 720p.
