Is the stream actually changed or just some header in the container? Either way it would be Handbrake causing this change so as to not allow Quicktime or AppleTV to play back the AAC sound. So a modification must be made to Handbrake to fix the problem so as to render "pass-thru" function...

Thank you for your reply. However, the raw file plays correctly in Quicktime and on the AppleTV (both audio and video). The AppleTV can be set for digital audio input which will work from my experience when there is only one digital audio track available.
I wasn't aware of the iPhone, iPad audio limitations, which I suppose is an additional reason why they have their own presets.

Rodeo: Just curious, why doesn't the AppleTV presets then just pass-thru only the 2 channel AC-3 digital audio track and instead by default add an inferior AAC track as well?
