Looks like its a similar chipset to the WD TV HD. So heres how I would start. Start with the Apple TV Preset change the container to MKV remove the AAC audio track but retain the AC3 pass-thru track. I found that re-muxing the mkv in mkvmerge cured the odd difficult mkv file HandBrake produced for me.
If that doesn't work due to audio sync issues, try setting a constant frame rate in Handbrake.

Look towards the audio.what is the major difference between lie presets?
Apple Universal = aac + ac3 passthrough
Xbox 360 = aac only

If your happy with the Apple TV settings but want to use mkv then choose the Apple TV Preset and just change the container to MKV, it should result in a file of comparible size. That said, for PAL DVD rips I use the following but that doesn't mean that it is the best, it's just a good compromise bet...

I de-mux the mp4 into seperate tracks with MP4Box -raw before re-muxing to mkv with mkvmerge. I have never had any issues with the aac audio sync but I can't comment on ac3 as I don't tend to use it. As of the latest firmware V 1.02.07 Thumbnails are now supported with mkv and avi. they are not embedded in the file as with mp4, just jpgs renamed to match the video file. For me this probably removes the last restriction from using mkv over mp4 on the WD TV. Advantages of using mkv over mp4 on WD ...

@ Terc If we can move aac audio from mkv to mp4 and we can get the video over in another method, then I suspect some combination of tools could do both I'm not sure I understand your problem. But if you are saying that the audio in the mkv is aac then mkvextract will extract the audio as aac and MP4...

Every standard definition encode I have done with HandBrake has played fine on the WD TV HD, no matter what x264 option was set or unset, mkv or mp4. It is very forgiving. If the file plays on your mac then it should play on the WD TV HD. The problem probably is in something your doing when copying ...

No re-encoding of video required just audio. Heres the way I do it on the linux command line. I would think it would be very similar on OSX or Windows.
