You should be able to use super fast video encoding settings and merge both outputs (video from first encode + DTS core from second encode) without affecting A/V sync (especially if you used MKV - merging two MP4s might be trickier due to ...

Nope. Already tried that. It just outputs what is already there (though the file is slightly smaller, which is odd).

Any way to remove the DTS-HD and leave the core audio after the encode is done? I did not realize that the HD audio was so large (just the HD portion is 5gb for Transformers 2) and I simply do not care enough to waste that kind of space on it. Audio settings not saving in presets

I use passthru for all my audio. Recently the nightlys have stopped saving it as passthru and reset back to the default (AAC faac) every time a new file is loaded. It is really annoying and I have already had to re-encode a few movies because I did not double check it.

This is still happening with the latest SVN. But I now know what the issue is. It is incorrectly detecting the frame rate for both movies. It is seeing them as 59.94 FPS instead of 29.97. Setting the frame rate manually has resolved this for me for now. I will have to try a few more DVDs to be sure ...

I certainly would like some way for setting a max value for both length and width. You can currently set one or the other which means you have to manually adjust depending on your source. It is not a huge deal, but it would be nice.

You cannot go from a variable bitrate to a constant one while keeping the same size and quality, one of them must suffer.

That time seems right for your low end dual core CPU. I have a 1.8ghz C2D, so I know your pain.

You need to lower the resolution. I have done this myself, though I was not happy with the results (I expected it to look like a really well mastered DVD, but it didn't). I ended up ripping my BRs in full 1080p.

I have had some minor sync issues with MPC-HC before, but nothing this drastic. My encode of Tangled can get slightly out of sync, but restarting it and seeking back to where I was fixes it, so I know it is the player. The last time I tried letting HB scan a BR it was very slow to find the titles. Even pointing it directly at the proper track is was very slow. I finally gave up and I rip them using MakeMKV or AnyDVD. My encodes take so long though that it is better that way.

If you truly do not care about hard drive space and want the best quality, just use MakeMKV to create a video file without re-encoding.

Audio Codec - AC3 (ffmpeg)
Mixdown - Stereo
Bitrate - 640

That should give you the best stereo quality. Be sure what ever your playing it on can handle the codec and bitrate though.
