I know it's a profile. Sorry if I my response was ambiguous. As for the preset, I use "slower." (for tuning, I typically use "film.")

No, I realize they are different. I do using the encoder presets and limits (I use high 4.1). Do the HB presets not "tweak" these with the more advanced options? I thought they did. If they don't, awesome.

I already have a tool that will parse a disc's info and builds a script to have HB do the encoding. I just can't use presets because a lot of things aren't "overrideable" (I know that's not a word), like track-specifics. And I can't put the tracks I want in the presets because, like I said...

Trying to reduce execution time via adding more cores will alway butt up against Amdahl's Law. There will be a point of diminishing returns for any process that isn't fully parallelized.

Ugh. Sorry, I figured it out. I accidentally put an extra backslash on the end of the path, and stupid Windows thinks I'm trying to escape the quote. Thus, making the path invalid.

Download Process Explorer from Microsoft's website. With it, you can easily set both processor affinity and priority of threads.

What I do is extract the chapters using mkvmerge, and use a text editor with a good regex engine to auto-renumber them. Then, remux the mkv file. Most of this work I automate.
