You're running QT 7.4.5, correct? It appears that this version breaks AC3 support in Perian, as detailed in this thread on Perian's forum.

I believe that VLC handles AC3 audioin MP4, but only in SVN. Either build from source, or download one of their nightly builds.

IIRC, the avergage FPS is written as part of the post encode report from the x264 encoder... don't have a log to hand to confirm this.

This is a known bug with XviD that only affects Intel Macs, currently corrected in SVN. You have three options at this stage: 1. Wait for 0.9.3 or roll back to 0.9.1 2. Now, I wouldn't have picked that one up Van. I never bother altering samplerate unless my playback device requires it. Unecessary downsampling makes the audio pixies cry. :)

Please tell me that you've taken the time to read the FAQ and other documentation... I assume that you've ripped the DVD to hard disk first? Handbrake can't read copy protected DVDs, primarily for legal reasons.

DVDFab Decrypter, RipIt4Me or AnyDVD are all good for decrypting protected DVDs.

If the DVD plays without the artifacts in WMP or PowerDVD, then it's not interference. As I mentioned in my previous post, Handbrake can't handle encrypted media... rip the disc to HDD first, using one of the programs I mentioned - THEN feed the decrypted folders into Handbrake.

Which version are you running, Mac or Windows? If you're running the Windows version, you must rip it to hard disk first... Handbrake does not read encrypted DVDs.

AnyDVD, RipIt4Me or DVDFab Decrypter would be my suggestions.

There's something about the MKV container generated by Handbrake that some apps don't like; mkvmerge simply copies the audio and video streams into a new container. I have a similar problem with playing Handbrake encoded AVIs on my Cowon D2... the file plays OK, but the listed running time is either...

Is the DVD an import? If not, what region is your computer's DVD drive set to? Does the DVD play with Apple's DVD Player.app? Handbrake is unable to open the DVD for reading... and the superdrives used in Apple Macbooks and iMacs do not play well with DVDs from regions other than what the drive is s...

Half a meg isn't much of a problem... you could atribute that to a streamlined MKV container. PAR should be fine, since it's flagged in the video stream which mkvmerge won't have touched.

I would wager its the diff in dvd drives. the macbook [Censored] superdrives are notoriously poor for ripping. On my mbp, a disk will fail on the superdrive, but as soon as I use my firewire pioneer drive it works fine. I'll second that. The [Censored] and Hitachi LG superdrives are naff for rippin...

With the Fawlty Towers DVD (awesome show BTW), did you try selecting another Title using the combo box? I'd try ffmpeg video (~500 kbps) and MP3 audio (128 kbps) in an AVI container. Resize video to 320 x X (depending on source aspect ratio) and you may have to drop framerate down to 20 fps.

Other than that, trial and error is probably your best option I'm afraid.
