My iDea is that you should post your encode log so we can see what Handbrake did.

My source frames are encoded either in H264 (HD) or MPEG-2 (SD) ->TV recordings: Transportstreams Handbrake supports both so that it should be possible to just pass most of the frames through if they are OK. What kind of frames are your source? MPEG2? VC-1? VC-1i?
If they are anything other than what Handbrake targets, then Handbrake would translate the frames to x264.

You're stable copy is nearly a year old, and many improvements have been made. By in large the nightly releases are substantially better than the stable releases. Handbrake can't just have new libs thrown into it. The application has to be tested to find any changes with the newer versions of the background libs or things break.
Plus, it's not like the Handbrake devs are not aware of updates to the background libs.

Web optimized alone will not reduce the file size by 80%.

I think there is an issue with RipIt not properly creating it's disc images. Try MakeMKV.

I believe it's only available in the CLI.

It doesn't appear to be anything you did. It's most likely the way the disc is mastered.
So preripping would be the way to get around discs that are mastered in such a way.

Loose with a mod of 2 I believe is the same as strict. So if you look at the settings and see the Mod value is 2 then it's the same and you really don't need to worry about it. The wiki has a article or two about anamorphic settings.

Use constant quality instead of looking at a bitrate. Animation should produce smaller files than non animated sources.
