HandBrake will crop any black bars from the edges of the frame, which means your output video can have smaller dimensions than the input.

Most likely case is he didn't use the same settings. Dynaflash asked him for logs of both his encodes and he could only provide one, so there's a massive "[citation needed]" hanging over his claim.

Does whether your Oppo read chapters depend on the codec? E.g. for MPEG-2 video it doesn't but for H.264 it does?

Maybe you should consider getting a better media player that does support chapters in MKV with MPEG-2, and ISOs.
I know that sounds snarky, but if 1:1 quality is your priority, it's better to go down that route and it will save you a whole bunch of time when encoding.

By using HandBrake, by definition you will lose video quality, as the video needs to be re-encoded. If you want a one-to-one copy of your DVD/Blu-Ray as an MKV file, I suggest MakeMKV instead. I'm wondering if it is possible, for example, that the brake becomes HandBrake's application icon, but the "Put down that cocktail..." dialogue still has the pineapple cocktail. Although that's probably too little just to have it show up there.

I would love to contribute to HandBrake, but can't code in anything other than JavaScript.

Use Loose anamorphic instead of Strict and set the modulus to 4.
