HandBrake will crop any black bars from the edges of the frame, which means your output video can have smaller dimensions than the input.

Does whether your Oppo read chapters depend on the codec? E.g. for MPEG-2 video it doesn't but for H.264 it does?

This is a textbook example of when you would need to use average bit rate and specifically not target file size, even if it were available.
