Handbrakes mkv's don't have cue markers. It's not required by the mkv specification to have them. Without them, mediaplayers have to seek to points in the file. This takes time.
Remux with mkvmerge. - It'll add cue markers.

There are settings which will drop your encoding speed down to 0.1fps so yeh, 1 small setting being changed could cause that.

The GUI doesn't baby the user with 100% error detection. Most folk can read. Their failure to do so is their problem.
The code to impliment it is a bit of a pain due to the gui design atm which is why I havn't bothered. Didn't see the point.

Core 2 Chips are hugely faster. Especially compared to the lower clocked parts in the older iMacs. 6fps may well be normal.
Assuming your on 10.5, the next version (0.9.2) has an updated x264 which has a number of optimisations for G5's. You may see a few fps increase then.

I don't think so. To make matters worse, its not a consistent problem. I find ISOs and direct rips are the worst offenders. with 3 outa 4 times on the same source failing. Doing a re-encode makes 0 difference. The file is 100% identical. HandBrake does not support any DRM. You can literally just change the extension from mp4 to m4v and vice versa.

Depends on what you want to do.
AC3 is passed through straight from the DVD so the quality doesn't change. Re-compression to AAC reduces filesize but also reduces quality. If filesize isn't an issue, no reason you shouldn't use AC3 unless you want to throw the video on a mobile device.

Yeh, it should do. XP still supports 32bit Applications whereas Windows server on an Itanium chip may not.

0.9.2 will be 10.5 only and therefore won't run on a G3 and won't run on a G4 any slower than 867 MHz so you can forget any fixes for older machines. In other words, both your G3 and 700MHz G4 will not be able to run 0.9.2
