Use MKVMerge (part of MKVToolnix, free download) to join them into one file before processing with Handbrake.

If you are referring to dvd decryptor that development ceased on years ago, you will have problems.

The subs can still be SRT contained within the MKV file.

Most probably because a lot of subtitle formats are not supported in the MP4 container and Handbrake will omit them if this is so, e.g. BluRay PGC subs & DVD VobSubs.

What OS is XBMC on? Have you tried playing the files locally with VLC?
Usually CFR is used for borked media players.

Why don't you download some SRT subtitles from the web, opensubtitles.org, and give them a go as an external file for a start.

It was still saying burnt in for iOS devices/MP4. With MKV, it can be selectable.

I'd just use one of the Passthrough options and then you would get the original audio quality. This does depend on your playback device(s) and iOS devices require the first track to be AAC and I generally encode this at 128k as that is all that is necessary for them (except the ATV) and then include...

Use "Subtitle Edit" to open the MKV file and then you can then see whether there are forced subs by turning on "Show Forced Only".

I've got the Vidon.Me app running on my iPad and no server is required for transcoding.
I just use the Vidon.Me app in iTunes to copy the file across the file locally or play from my NAS using SMB.

You need something to decrypt the disks first. Handbrake will not do this. MakeMKV, DVD Fab or AnyDVD can do this and pre-rip the disk to your HDD. There used to be a hack by installing VLC and using a VLC module but IIRC this no longer is available and is not supported due to changes in VLC & H...

And you could use a 3rd party player on your iOS devices that plays MKV.
