I believe that some of the filters (not sure about decombing) are not multi-threaded and can therefor not use all of your cpu's.

Some people may say 18 is too low for HD but if you are happy stick with it, or try 20 and 22 and see if you can tell the difference.

It sounds like you are using version 0.9.5 or earlier. I would sugest updating to the latest nightly build and try using it for some encodes, most people think that using a constant quality (around 20) is better than a fixed bit rate or size. You can add any number of files to the queue and give them any name you like as an output.
While I cant comment on the feature request you might want to check out the cli forum as it sounds like something that could be scripted.

I think you are getting this problem because you are writing your encodes to the same directory as your source files.
Try outputting to a different directory.
Also try the nightly build as it may have other fixes in it.

I think what he is saying is why bother encoding to mp4 if you can just mux into mkv with zero quality loss in much less time. Now if your player only supports mp4's with h264 video then handbrake is the way to go. As far as whats 'best' thats up to you, try different settings and see what works for...

You changed the width to 1920, the ATV2 will not play 1920x1080 files very well.

That being said some films are notorious for grain (the hurt locker, saving private ryan) that means you just cant reduce the size without reducing quality or increasing encode time.

Using constant quality is better because the encoder will use whatever bit rate it needs to maintain the specified quality.
If you want files to play on ATV2 just use the ATV2 preset. Most of my bluray encodes are less than 4GB.
