That would be a great iDea for when Handbrake has a bad encode, yet thinks it completes it's encode in 10 seconds. Source deleted.

There are certainly some issues with that original encode. I would suggest that you might delete your original rip, and re-rip the source.

The problem is that the MP4 container is very limited in what it supports. If you had posted your encode log, we would be able to tell you if it was a bug in Handbrake, or a limitation of the MP4 container, or a library lacking in your current install of the OS. In the preferences/options there is an option for title case. Make sure it is unselected.

After you rip with MakeMKV, you would want to use a muxer to put the file into an MP4 container. You can find out about those at VideoHelp.com.

Handbrake is scanning the file to determine the cropping values, and maybe some other things that it might need to know about the file when it's doing the preview scans.

Track 0 is the video stream, and not chapter 2. Track 1 is the audio stream and not chapter 3.

According the the job configuration section of the log, the subtitle stream has not been included.

You could most likely do something like this with scripting tools and the CLI version of Handbrake. Almost everything to you want to include is not compatible with the MP4 container, yet most devices do not support the MKV container. There are metrics for quality that can be enabled so that they show up in the log, but they are computed metrics and can be obviously poor when compared to a scene where the transcoding did poorly.
