It's possible that if your source is an HDTV capture that the source is full of errors that Handbrake doesn't like. This is the way TS files are.
Look for something that fixes TS files at VideoHelp, or where ever, and use that first and then use Handbrake on the fixed file.

The acronyms .ssa and .ass have nothing to do with Handbrake. You should take that problem up with the groups that made those formats.

If you refuse to post your encoding logs, we really can't help you with your concerns. You need to post a log from 0.10.5 and post a log from the nightly, working on the same file with the same settings. Personally, I would set the frame rate to be Same as source and make a test file with Constant Framerate and another test file with Variable Framerate. If they both work, you might be able to get better results with Variable Framerate.
