It's been a long time, but I think the idea with DVD2OneX is to uncheck any cells that are 0MB. Excluding them=bypassing them.

I smell trouble right there. I get the feeling you're under the impression that just giving a file a different filename extension is enough to make it acceptable to whatever app you feed it to.

The available audio codec you encode to depends upon the container you choose from the File Format and then Codecs popups.

Only the sampling rate and bitrate are optionally editable --- and that should be true for HB/VisualHub etc.

"Same as source" = 23.97fps always , so you're fine there since you're working with a film source.

You might be experiencing the audio bugaboo in the "no audio" thread since encoding fps tanks as a symptom of this. Read through that thread.

obvious, HB may or may not ever have this feature but in the meantime look for it in your Application Support folder, inside your username's Library.
