MakeMKV isn't transcoding. Take the MakeMKV output and run it though HandBrake to reduce the size.
The MakeMKV output is just the DVD's Mpeg2 wrapped in MKV with any crap removed.
Generally will work better doing it this way.

Assuming this isn't Copy protection, it's likely a broken or special audio track that isn't supported. Putting ffmpeg on your path won't do anything since HandBrake doesn't use it. It'll likely be VideoToolbox as well, however It's likely doing "rendering" of effects/transitions/overlays etc on the GPU. So it's not likley to be using the GPU for encoding when they have ASIC hardware that's far superior. It could also be mis-reporting. I think on Windows for example, ...

If unsure, goto the Reset tab in preferences and hit the reset button under User Settings. That will reset everything.

You still have QSV decoding turned on, which won't work with your extremely out of date graphics drivers.

Untick the decoder options too. (You may need to re-enable the encoder option to be able to do so first)

I have a sneaking suspicion that it won't work without the ARC gpu being the primary card in the system. (In the first PCI-E slot) Are you able to test that theory?

It looks like your CPU is currently the limiting factor here. I'm not entirely sure why it's not using fullpath encoding for you. That would reduce CPU utilisation down. You've hit a fairly nasty bottleneck. Your ARC isn't performing anywhere near what it's capable of on it's own. When you add HyperEncode in, it has overheads. This isn't a bug. The Intel document is a little mis-leading due to how they've structured the page. The settings shown, are not for HyperEncode. The handBrake QSV presets won't use HyperEncode.
