Thank Apple for not creating a uniform video platform between their devices. One of their biggest mistakes in recent history, IMO.

I'll take a wild guess and say that even though you may have clicked on the iPod preset, you probably changed a setting somewhere. But without any information whatsoever, this is just a total shot in the dark.

There was a fix for this submitted shortly after .9.1 came out; this has also been reported in a number of threads. Your options are to build from SVN or wait for the next version... instructions for compiling are available on the site as well.

Pretty easy, that's what HandBrake was made to do.

It takes about 3 or 4 clicks, atleast in the Mac version.

I can also confirm this. I just encoded this disc last night, and there are a couple seconds missing from the end of the first disc. It cuts off right before Pippin says his last line, as said before. I am using a SVN build from earlier this week (1076).

I typically never bother with DTS UNLESS it is at the full bitrate (~1.5kbps if I recall correctly). At half bitrate, I typically find it hard to tell a difference between the two unless they have "cooked" the DTS track.

For what you want to do, just use the iPod-Hires or the iPod Touch preset. It will create a file that will be compatible with your iPod Touch and you won't have to worry about the other settings. You have to encode for the lowest common denominator, in this case the iPod. Use the iPod (Hi-Res) preset and you'll be all set. The AppleTV preset will generate files that are incompatible with the iPod.

You could just rename the .m4v to .mp4, it will work fine. You will lose the ability to use chapters in QT/iTunes though (unless something has recently changed).

I believe there is also an option in the Preferences, on the General tab.
