If the original file is MKV format, you can use tools like mkvtoolnix to cut out the undesirable chapter(s), then run the result through Handbrake.

Did you add a naming convention to use for automatic naming? In addition to the check box, there are "Default Path" and "Format" entry boxes that need to be filled in. Might be a bit difficult - you would have to start with establishing a corporate identity behind handbrake, to qualify for a certificate that could be used for code signing.

When was the last time you reset the computer? Not just reboot Windows, but reset the hardware by either powering it off or using the reset button.

Let's see... MakeMKV does a one-for-one copy of the source to the destination, and Handbrake does a recoding of the information with more efficient algorithms with the intent to make it smaller.... Yep, I'm sure most people would notice a difference like that!

Not sure if this has changed since the version I'm using, but...

Tools->Options->Output files, pull-down box for MP4 file extension, make your choice.
