If you stay with MKV, you can keep both tracks. You can select the priority by how they're ordered, that is, if English is the first audio language, the first subtitle track should be the "forced only" track. If you are using a nightly build, it is NOT necessary to burn any subtitle tracks in on MKV...

The "cli" file is just the command line interface. The "gui" version has the menu front end AND should also include the cli version.

Did you recently update VLC on the Windows machine? The DLL that made it possible to rip DVDs in handbrake was changed in v2.x of VLC, and the new one doesn't work with Handbrake.

If you're editing XML files, you COULD go the whole Command Line Interface route, which allows you to set the maximum width directly.

Activity logs needed. Lots of possibilities. No way to narrow them down without the information that is included in the activity logs.

First things first - you need to post a scan/encode log, so that what you're doing can be seen. There are a lot of factors that could come into play here, from the version of Handbrake you are using to what was used to get the ISO file off the DVD. Use something like VLC to play the original file - you can chose the subtitle tracks and see what displays.

And you might want to check your player for MKV compatibility; more and more are supporting PGS subtitles in MKV files, which means you don't have to burn them in, like you have to with MP4.

Bluray subtitles are a format (PGS) not compatible with the MP4 file format. MKV can accommodate them, but MP4 does not. Track 7 is the "full" English subtitle track (for use with Japanese audio), 8 is just the forced ones, which is mainly the "third language" in this particular episode. It is fairly typical of Anime titles, in that nothing is ever tagged as forced.
