When I view a transcoded file using Media Inspector (also known as Media Info), there is a section for Encoder Settings which is obviously the Handbrake settings used to transcode the file. Is there something in those settings that will tell me whether I have checked Web Optimization?

Handbrake cannot do this, what you need is a remuxer. Handbrake is a transcoder so there will always be some quality loss. Google Subler or MKVTOMP4. Well, that's a good point. I used Subler to add metadata to both files. Do you see that one has thumbnails and the other doesn't? Where in the info should I look for that?
