At the moment, HandBrake converts full range to tv range. We have initial work to support full range and additional colorspaces (e.g. BT.2020) but nothing complete.

Upon further review, it's quite possible that a feature in the video stream is not yet implemented in the libav dxtory decoder. Using MakeMKV to create a—wait for it—MKV and then feeding that to HandBrake will alleviate long scans due to Atmos.

Most video that is encoded with black borders (e.g. DVDs) will purposefully place the subtitles in the black borders so that they don't obscure the video. Do the bitrate math and use 2-pass encoding if you would like to target a very specific file size. Search "bitrate calculator" and don't forget to take your audio into account.

Since the source is really 44 Mbps, and the Canon 600D is not a terribly efficient encoder, HB might be able to encode transparently with just 22 Mbps. Also use NLMeans denoise if your video is noisy/grainy and you can tolerate its relative slowness. Noise adds a lot of complexity; file sizes decrease when noise is removed.

Just checked the file with qtfaststart and web optimized is indeed enabled. Sounds like a server issue. Check to make sure the MIME types for both mp4 and m4v are video/mp4.

Also, try configuring with --enable-local-autotools (which now includes --enable-local-pkgconfig).
Otherwise, the system pkg-config can't find the macros (a recurring pain in the rear).

...with respect to John's comment that it may not work for some AVCHD structures, because the software is mostly designed for Blu-ray. The AVCHD structures I have contain m2ts files and feeding the parent folder one-level above "BDMV" works fine. Your mileage may vary.
