It is called copyright protection or in some cases odd/bad mastering of the discs. Use MTR and/or DVDoneX to make VIDEO_TS folders Handbrake can read.

I reccomend them both (esp. MTR) if you are serious about encoding with Handbrake.

If there is something wrong with the VIDEO_TS folder, poorly authorized/mastered, then Handbrake might have problems. You say you cannot get them to play on your computer, how about if you burn them to a disc? If they won't play or burn, then you can try to re-authorize them in a program like DVDoneX.

What is your intended use for this video, iPod, HDTV?

IMO, 1500 kbs/640 x 480/x264, displayed on a 32" HDTV 720p via an Apple TV, looks almost as good as the DVD. Bumping that up to 3000 kbs and I can't tell the difference. I would increase your bitrate to at least 1500 kbs.

You might need a new VIDEO_TS folder with just title 2 in it. You will need to run in through DTOX (movie only mode) or re-rip with MTR beta (Main Feature Mode). This has worked for me in the past when Handbrake would not show a title.

I haven't tried adding artwork to a .mov file before, but if you add the artwork to it in iTunes (and it sticks), it should display on the Apple TV.
