Sorry if you already tried this, but:
Why not just rip chapter by chapter from that title, as Handbrake allows you? If these are really chapters, that is?

I've never encountered such a DVD yet, I'm afraid.

I cannot answer all of your questions, but two: Handbrake flags all streams as VFR, unless told otherwise, even if the frames actually come at a constant rate. I think that explains what I noticed when watching a Blu-Ray movie I ripped. A few of the scenes were full screen, while the remaining 95% of the movie had letterboxing. No, HandBrake is not the correct tool for this. It's a transcoder, thus transcodes.

There are other tools around for this, like e.g. MKVToolnix. I'm on MacOS X, thus can't give Windows-specific advice, sorry.

Sorry, Handbrake has converted all the 49 individual MP4 video files, but what I mean is the individual videos with the index so each video has a name and you can select it from a menu, just like the original disc recording. All my files are m4v. I actually got one to work how I wanted, but the subtitles aren't lined up properly. So I guess all I need at the moment is a way to align the subtitles with the video. I'm assuming (given that you haven't provided the required Activity Log) that you are importing SRT subtitle...

Why not try scripting it using the CLI version?

Sounds doable, and there are scripts available from the CLI forum you can take as a starting point and adapt.

Not as far as I know. You could write a shell script to extract the information from the encode logs, it's all in there.
