It's silly to use ABR for encoding, you're better off picking a Constant Quality level that yields the results you want. I'd start at RF19, maybe bump it to RF18 for a pinch more overkill (lower values = higher quality).

Which version of MTR? If it's the old 2.6.6 free version (or for that matter, some of the newer ones) then it's known to butcher some DVDs. For maximum quality you're best ripping straight from DVD in Handbrake.

Also, post a scan log from one of those sources.

Sorry I misread your post. You should leave decomb and detelecine on, as they will not degrade your source.

And the ATV preset should be fine. You could get higher quality at lower bitrates with different presets, but it won't be much.

If you're targeting both devices, you should use the "AppleTV" preset. The iPhone 4 is a more capable device, so you'll have to target the lowest common denominator.

And yes, leave on decomb and deinterlace.

Someone with more knowledge can confirm, but I do know that the detelecine and decomb filters are both poorly threaded which could result in sub-optimal CPU utilization on multicore systems like yours.

What are you using for playback? It could be that the player simply isn't efficiently/properly reading the file. Have you tried VLC?

If you put them both in, it is likely your player that is choosing the wrong track. If you're using VLC on Windows, you can choose which audio track to play. Other software may or may not include that feature.

Right, but you run the risk of comparing Apples to Oranges with your proposal. If the true purpose is to figure out whether settings increase/decrease encode time, fps is a much better metric as it doesn't depend on the length of the source.

Beyond that, the problem here isn't the method used to "prevent overheating." The problem is that any hardware that overheats under load is defective. Inserting pauses, limiting CPU time, etc. are simply not going to address the underlying issue that the hardware is broken in some way.

That's a scan log and not an activity log. Please post your activity log, directions are found inside the link in the big red box at the top of the page.

Also, be more specific—what does "I can't seem to get it to start to encode my files" mean?

Anything below roughly RF18 is going to be imperceptible. I'd stick to around RF19 if you don't mind slightly larger files... you're probably wasting some bits, but it's pretty much guaranteed to be transparent quality. You can get roughly the same thing by just doing the math on the activity log timestamps. A few more steps, but would let you know how long it's taking.
