In the video tutorial though, he doesn't seem to use a blocking track.

EDIT: I tried svn4360 Nigtly Version and the file was imported with no problem at all!

Have you tried a nightly version of Handbrake? Is that your full encode log above? A nested event is a project in a project in Vegas Pro. Avid LE 2.3.4 does not render uncompressed. But that is not your problem.
Handbrake 0.9.5 will not open 10-bit DNxHD (the default). It will open 8-bit.
The newer nightlies will open DNxHD 10-bit.

Running them through Handbrake again will introduce recompression losses or just not work right depending on what the original video settings were.
Before you re-encode from the DVDs you should run some tests to determine if there is just interlace or interlace + pulldown.

Doesn't your Droid have an app for that?

Quicktime Pro has some basic editing capabilities.

Other than that, look at Windows nonlinear editors. Premiere Elements, Vegas Movie Studio, Edius, Avid Studio come to mind.

Apple and Microsoft are competitors. That's why Movie Maker doesn't accept MOV.
WMV is not necessarily the best encoder these days. What is your need? Home playback? Youtube?

Handbrake doesn't rip. It does have the ability to summon some external libraries if installed.

Not all x264 commands can be summoned in Handbrake.

Don't quite understand what you are asking.

Are you upscaling 480x360 to 960x720?
Or are you downscaling 960x720 to 480x360?

In either case, altering the resolution will not result in higher quality. It's just math.

One alternative you may want to look at is the free Avid DNxHD. It compares quite favorably to ProRes 422, and HB now supports both 8-bit and 10-bit source. Plus it has the advantage of being truly cross-platform with Windows.
