The AppleTV preset generates smaller files because it uses H.264 features not supported by iPods.
Unless your iPod touch is a 3rd. gen model (introduced in September of this year), you need to use the Universal preset. The AppleTV preset won't work.

Well then VLC was not in /Applications, but in /Applications/VLC (which is not the same folder). (Is it generally a good idea to have programs at the top level of the /Applications folder? So far I haven't had problems keeping a program's ancillary stuff along with the program itself in its own fold...

The difference is that the Universal preset will generate larger files, but work on all iPhones and iPod touches, the iPod classic and iPod nano.
The AppleTV preset will only work on the AppleTV, iPhone 3GS and 3rd. generation iPod touch.

Weird. Will this have any impact on my encoded files? I see the 'extra' entries are "=0" so I'm assuming not. =0 means an option gets disabled, so in most cases it would affect the output. In this case though, it's only a "comestic" issue: since b-frames are disabled anyway, weightb=0 ...

Well, I exported the clip in QT Pro, and that works as you say, but for the whole movie, which is 3.5 hours long, that takes about 6 hours. Time I prefer not to have to waste. It'll be "fixed" when VLC fix their 64-bit bugs and release an official 64-bit build again. There's nothing the HandBrake devs can do about it.
In the meantime, you can either use HandBrake 32-bit or use VLC 1.0.2 64-bit:

Uncheck "Use CoreAudio instead of FAAC for preset default encoder" in preferences (audio tab).
Though I'm not sure why you'd want to do that - Core Audio is a much better AAC encoder than faac.
