Actually the Mac UI has been completely rewritten over the years, the code it's not too bad, could be better? Yup.
Better subtitles and audio selection it's something that would be nice to have, but you know how it goes with open source, time and will is not always available.

No, the "Passthru Common Metadata" is for metadata like the title, date, description, it's unrelated to HDR.

Decomb and interlace detection must be off, but it would be better to disable them anyway, there is no way that a 4k video is going to be interlaced.

That's a bug in the Windows version. HandBrake can't passthru PCM. If you want a lossless copy use FLAC.

Your files is HLG with Dolby Vision dynamic metadata. Unfortunately there isn't much support for Dolby Vision (and the new profile used by the iPhone) yet.
A nightly build of HandBrake and a 10bit encoder will help to preserve some quality, but the Dolby Vision metadata will be lost.

The statistics are at the end of the activity log, it will tell you how many frames were blended and how many were deinterlaced.

Decomb blends frames too if the interlace detection is below a certain threshold. It should be possible to set the custom options and disable it, or maybe it's automatically disabled if the "Interlace detection" filter is off, I don't remember.

x265 will write the HDR10 metadata in the SEI units, so it will probably be more compatible with dumb TV players out there, the other encoders don't write it yet, and the info will be available only at the container level. Because there is only one video track, but there can be N audio tracks and a preset should be able to adapt to different source files with different numbers and types of audio tracks. You can set the preferred audio format in the "Selection Behaviour" panel.

The linked thread says that HandBrake doesn't write the optional bitrate metadata. There are no plan to adds them, so unless FFmpeg MKV muxer starts to add them automatically or someone sends a patch to do so, it won't added any time soon.

1. it scans the subtitles tracks. It checks if there is a track with a few forced subtitles or a separate track with a few subtitles.

2. No, there isn't a downside, it can't misalign things.

That's a track stored with the QuickTime codec mapping. It's probably a chapters preview track that was remuxed from a mp4 file.
HandBrake does not generate such MKV file.

You set x265 to "very slow", there is a reason for that name.

IMHO it would be better to use Davinci Resolve, it's free and has a motion stabilisation filter.

Your source is HDR, if you want to play it on a player that doesn't support HDR, you need to enable the colorspace filter and set it to Bt.709.
I assume your 2k version is not HDR. Movie studios do a different color grading for HDR and SDR, so they won't look the same anyway.

It's a known issue in version 1.3.3. You can download the 1.4 beta or delete the queue file in /Users/yourusername/Library/Containers/fr.handbrake.HandBrake/Data/Library/Application Support/HandBrake/Queue.hbqueue

The Mac version runs under the macOS sandbox, so it can read and write only to the file and folders the user choose in the open panel or by drag & drop.
