Maybe? There is nothing set in your source file, so HandBrake guesses one. Or it could be there is a ICC color profile that is not supported, or that info is there or in a bundled file but libavformat can't read it yet.

Probably your previous video had text subtitles, not bitmap subtitles.

VideoToolbox 2 pass works exactly like a normal software encoder 2 pass, so it's not too bad.
The issue is that you are using decomb bob, so it duplicates the frames, and for some reasons the bitrate is calculated on the wrong frame rate.

HandBrake declares it can open everything, and it should appear for every file that has an UTI descending from "public.movie".

The version of HandBrake you got is broken, because the Debian packagers choose to replace some libraries and didn't actually check if the result worked.

There is an option in the preferences. But the only difference is the file extension, the .m4v produced by HandBrake never had any additional protection at all.

It looks like the video track in the source file has not got a color tag, so HandBrake assigns the one that's usually used in PAL DVD-Video.
Probably the HandBrake output is more similar to what you would get on a proper DVD player.

What did you use to play the source and the encoded file?

Probably you need to save a new preset with the settings you want before using the batch encode feature.
