Mysterious: make sure you're using 0.9.3 or later. It should work with essentially everything.

my sources are pretty consistent -- I use a version of dynaflash's advanced AppleTV settings (soon to become the AppleTV preset), which is basically bf=3:ref=3:8x8dct=1:cabac=1, and crf=23 because my sources are HD

The overarching problem is iTunes/QT/ATV won't even play subtitles by default unless you specify a preferred subtitle language. This is, of course, a backdoor way around it. You could say your language is (insert obscure language that Apple supports by default), and your forced subtitles will appear...

This is a bug in 0.9.3 to do with bad H.264 decoding done on Mac's with SSE4 instructions (iirc Core 2 Duo or later). It seems to rear it's head rather randomly, as you'd expect, yet with a bias towards AC3 sources, which makes no sense. I convert many mkvs daily, and this was fixed back in January ...

When I play the video in VLC, theres always one subtitle track called "Track 1". When selected it just says "Chapter 1", "Chapter 2" and so on. that's how VLC displays the text track that Quicktime uses as a chapter track mp4te will do subtitles on Windows: http://www....

I have been trying to convert some MKV files to MP4. I would say that about 4 out of 5 of them do not work. Handbrake quits in the middle of the conversion. mp4tags (a CLI implementation of libmp4v2, written by the libmp4v2 project folks themselves), or subler (a GUI implementation of libmp4v2), are both free alternatives that should be helpful to you in this case.

ok you have to reread this thread carefully basically deinterlacing is something to do with the source -- and so is deblocking in the filters tab. both 'filter' the source video to deinterlace or deblock. the deblocking under the advanced tab is about something called a loop filter that H.264 uses ...
