No, for HD (and digital cable channels), the Tivo HD records the original bitstream. There is no reencoding.

Processing the .MPEG files with VideoRedo Plus (not a bad idea to trim the start/end and commercials) produces files that Handbrake handles just fine.

I believe it is a bug on the iPod classic when you access videos from a menu that has been moved to the main menu via customization.

If you leave the main menu at its default, then select Videos -> Movies, etc. I bet they will play with black bars.
