I just got a GoPro Max to shoot 360 videos. Been using the crappy GoPro player to export for playback on the Oculus Quest 2. Would love to be able to do this with HandBrake!

25fps video won't be NTSC telecined, which is what HandBrake's detelecine filter is for. It sounds like it's interlaced HD. You'll be able to tell by watching a moving object closely in the video and look for combing.

Just do AC3 5.1. Pro logic II is a downmix to 2 channels with other 3 channels matrixed in to those 2 channels using fancy phase shift maths. It's very lossy.

The implementation of pro logic matrixing in HandBrake is not very good and causes such problems. I don't recommend using it.
