One last thing I can think of that you might try. First, make a backup of the config files in ~/.config/ghb. Then delete that directory and let HandBrake install a fresh set of config files. I don't receive the crash reports. Those just go into the Ubuntu black hole. No idea what they do with them. I looked through the code and I don't see how this is happening. For some reason, it's not filling in the destination filename when you use Add Multiple. I'll try to reproduce with the release code, but I'm not seeing the problem with current git.

Not many bluray titles are interlaced. The sample you chose to provide a log for is not interlaced for example. You are using a very old version of HandBrake. There are no obvious errors in the log that would indicate loss of sync, but newer HandBrake versions have improved A/V sync code. --comb-detect will detect which frames have interlace artefacts and only apply decomb to those frames. This can have a positive effect on quality because the decomb filter does result in lower quality if frames are not actually interlaced.

ffmpeg is preserving the yuv422 pixel format of your source. It order to do this, libx265 uses the "range extension" profile. This profile is not supported by the libav decoder that HandBrake uses. m-jpeg is a codec, not a container (mkv and mp4 are containers). HandBrake does not support encoding m-jpeg. Supported video encoders in HandBrake are x264, x265, mpeg-2, mpeg-4, vp9, vp8, and theora.
