m-jpeg is a codec, not a container (mkv and mp4 are containers). HandBrake does not support encoding m-jpeg. Supported video encoders in HandBrake are x264, x265, mpeg-2, mpeg-4, vp9, vp8, and theora.

It's been ages since I've tried to do a transcode direct from disc. I'll try to reproduce the behaviour you're seeing when I get a chance. In the interim, could you please supply a HandBrake scan log. That *might* tell us something.

No. HandBrake is a transcoder, not a muxer. mkvmerge is a muxer. Look up MP4Box. It is an mp4 muxer and may be able to do what you want.

r3d is the file extension for a format called redcode. redcode is proprietary, although older versions were reverse engineered a while back because they were really just jpeg2000. Animation has less detail, so will result in smaller files than live action (assuming all settings are the same). But the very fact that animation is less "busy" makes imperfections more visible. Bumping the RF down by 1 or 2 will probably still result in smaller files than live action at higher RF ...

The PPA builds do not enable QSV. HandBrake's QSV support has never been tested on Linux by anyone to my knowledge.

Also keep in mind that what you are quantizing in the h.264 stream is in the frequency domain. When converting a frame from spacial to frequency domain (and vice versa during playback) there will be rounding errors.
