Update: I have to correct myself, after a complete reinstallation of the system, Handbrake is back to normal. Something must have gone wrong with the initial update. Thank you to all who tried to help. It's much appreciated!

Encode log from before is impossible to provide, as we are talking about the same system which has now been upgraded. It's not two systems running parallel. Side note: Since the original post, I have actually gone ahead and done a clean install of Big Sur on the same system in hopes that this may so...

Nothing noteworthy in the Activity Monitor; re-indexing of disks is complete (that's what I had actually initially hoped the problem was as well).
