You'd need to find out whether the delay is a software or file based. What I mean by that is that the audio file itself could have a 1,5 second empty signal at the beginning, thus the whole track is 1,5 second ahead, or it could be the MKV that is set to start the audio stream 1,5 seconds sooner. The software should already be using 100% CPU, so no.
If you want to use both hardware and software, you'd need to use several video encoding software - one that uses your GPU and one that uses the CPU.
Quality would be different and it doesn't sound like that's what you want.

Limited yeah, but seems to have far more player support. And most players support changing subtitle size, if the stream is .srt.
Also I would guess the player has to support the font provided in the SSA stream anyway as a system font?

Look at containers like MOV, MKV, MP4, AVi etc. as a kind of .zip file that contains other files (streams), e.g. ac3 h.264, h.265, aac, .srt, .mp3 audio, video and subtitle files. MKV is a wrapper, whose contained formats may or may not support audio delay. I don't know what audio formats that should be. You can put a delay on any audio, AFAIC tell with MKVToolNix. Question: Why would you want to re-encode the file twice? If you just want to change from .mkv to .mp4, you can just remux the file. Seems it's a default behavior that can't be changed. But you can always remux the file with "MKVToolNix GUI" and the subtitle from the old file. At least until someone may come with a better solution.
