Most likely, HandBrake is automatically cropping black bars (letterboxing). This is usually desired, but if you want to retain them, simply set cropping to custom and all values to 0 (zero). Then save a new preset for future use. Came here with the same problem. But in my case video has black bars ...

Apologies, my mistake!!
I watched as the file size grows while encoding and at some point that file size became bigger... so I wrote a post here =)
But looks like it was only during the encoding! After encoding was completed the file size has become smaller then the "Fast Decode ON" version.

Considering that Youtube and Vimeo both recompress your video/audio in multiple ways between when you upload it and it is made available for download, "fast decode" means nothing on the submission side. Well, my thoughts are exactly the same, but I wanted to really make sure :) you never know...

What are the downsides of enabling Fast Decode option? If it does only good, then it should be always checked. If it has some downsides, then what are they exactly? The output files I was creating were all actually NOT for intermediate use. I needed HandBrake for creating end files for UPLOAD and for limited sharing. But mainly - for uploading to Vimeo (I wonder why there are no Youtube/Vimeo/Insta presents, while Adobe ME has them ALL covered in great numbers)...

So what if I set encoder preset to Placebo, but in Extra option field I put "b-frames=0" ? Well, it didn't work :( Could you PLEASE tell me how can I enjoy all of the advantages of Placebo, but turn off b-frames. This is a known, persistent issue with many AVI in Handbrake. Audio leads video by 42 ms. After Effects shows the frame number in it's info panel. PLUS - I can see the encoded video is shorter since I've placed both videos right on top of each other in AE. Layer 1 layer 2 =) And I also see the waveform is identical. Matching perfectly in both original and the encoded one. BTW, just right...
