Or you can use SimpleMovieX if you want to keep a MP4 or M4V file. (lossless saving after merging 2 or more MP4 clips)

Another option to remove extra chapter is to use SimpleMovieX.
It can add/change/remove chapters in MP4 and MOV files without reencoding, in just a few seconds.

Hello,

In case you decide to create one mp4 file per title:
You can merge all mp4 files and add chapter markers with SimpleMovieX. Then save the result as mp4 without re-encoding.

SimpleMovieX version 3.6 will recognize the chapters created with Handbrake if you rename the file as .m4v (instead of .mp4)

Note also that trial version of SimpleMovieX limits number of chapters to 5.
