I have set Deinterlace filter - do i have to set something else besides filter? I do the same for 720p and it deinterlaces the video...

So yes, you should use Premiere to encode the AAC, and use AAC Passthru in HandBrake. Also, for better video quality, you should use an intermediate codec in Premiere, such as ProRes, instead of H.264, since you'll re-encode the video to H.264 in HandBrake.
