You seem to be confused about just what a DVD ripper is. A ripper (alone) is not going to let you put DVD files on to your iPod or in iTunes. The result of a DVD "rip" is a VIDEO_TS folder full of VOB files. This folder behaves just like the DVD as far as most playback software is concerne...

And now it's becoming clearer whey HB is struggling with these disks.
They all play fine with the Apple DVD player, but VLC can't make heads or tails of them.

1. Which version of OS X do you have installed? The current release of HB is for 10.5 only. I guess I'm a little confused why you can't just rip each disk as a separate media file, then combine them afterwards using QT Pro (or whatever your favorite video editing tool is.)

Play back the same DVD on the same screen with subtitles turned on, and I think you will find that HandBrake puts out subtitles that look every bit as good as what it gets from the DVD.
Sadly, good-looking subtitles are seldom a high priority with DVD producers.
