Your source looks like it's FPS has been detected fine.

The Summary is showing you the selected output FPS, depending on preset. That's output, not input.

Can I suggest you try again using the new version and actually post an encode log using the gmail preset. Don't change any settings.

I know the problem is appearing when you add/import to iTunes, before it's even had chance to sync to your iPad, however, I can't remember how iTunes deals with this situation, I mean, can't remember if it will try and re-encode or not accept if it doesn't match the criteria for your current device....

You haven't mention Handbrake versions, both old and new. Presets are 'JSON' files. (example: presets.json)

The MP4 standard doesn't allow PGS subtitles in MP4. Tell that to HandBrake. It apparently doesn't know. Well obviously it does because it never gave you any. Hence you original question.
